The upgrade was from the unstable version of a few months ago, sorry, I don't know how to obtain that informaiton once the upgrade is done. I think it was a 4.3.x.
apache2-common was replaced by apache2.2-common during the upgrade. After downgrading apache2, libapache2-mod-php4, and associated packages to stable, I think the problem could've been changes in /etc/apache2/sites-available/default, since I had to edit it to get stable to show the PHP site, instead of going to /var/www/apache2-default. However as I described in the OP, I was getting a directory listing instead of an HTML page or a PHP page, so this isn't the exact problem.
