I should point one thing out for Stephen or anyone else reading this bug report who's not familiar with texconfig: texconfig is already clever enough to notice that it's bound to change a file in /usr/share/texmf, and instead creates a copy of the file in /etc/texmf. So there's no bad bad bad RC bug that a script changes files in dpkg's realm, or similar. It's just a question about what should be a configuration file.
