It may yet be a bug in Greasemonkey, so if you can isolate the cause (as you have tried to do with the extensions and preferences) that would be helpful.
It's a bit of a hack, but perhaps you could try copying files one-by-one from the old profile into the clean one and see if any specific file causes the problem.
