You should be able to disable M3U (and MP3) handling by putting "enable-mp3=0" in your mplayerplug-in.conf, and then removing ~/.mozilla/pluginreg.dat. Or if you just want to remove M3U support and not MP3, you can put "use-mimetypes=1" in /etc/mplayerplug-in.conf, and remove the m3u line from /etc/mplayerplug-in.types.
