Hi Anthony, I've implemented a new feature in gnotime that, although not addressing completely your concerns about the dialogs not doing what your window manager wants, may make your life easier. This new feature is a separate timeout for the "No Project selected" dialog, so you can configure this timeout (or even disable it) separately from the idle timeout. Now in the preferences dialog, in the misc tab, you will see a "No Project Timeout" setting. Setting it to 0 or a negative number will disable the dialog.
Please try this new package you can find in my repository[1] and tell me if I can upload it closing this bug.
