Dear Bill and others who helped, I was thinking maybe it is something wrong due to /usr/local previous libraries which I used on Sarge, mostly gphoto2 and some gnome bluetooth, but there were some pango and I think one called libgmenu or similar.
I tried with renaming /usr/local to /usr/local1 and I found out that after ldconfig I got the Gnome Applications menu, so later I deleted by hand some libraries in /usr/local and I have got Applications menu back. Thank you for the help, I have solved it now, it was my own problem on the machine. The bug shall be closed.
