Do you have the sane package installed ? If so, you have xscanimage installed too, and xscanimage can, just like xsane, be used as a GIMP plugin, which would explain why you have 2 entries in the GIMP menu. In any case, the configure script in XSane is fine and does the right thing. So the problem lies somewhere else.
