in texmf.cnf, earlier entries overwrite later ones. /etc/texmf/texmf.d/90tex4ht.cnf tries to change the setting of TEX4HTINPUTS, but fails to do so because tex-common defines it in 85Misc.cnf. Ideally, tex-common should have a working entry, but since there are different update cycles tex4ht should be able to overwrite it. If the file is moved to 80tex4ht.cnf, this should do it.
