Hi Mario, I just played around a little bit with LyX 1.4.4 and your focus problem seems to be solved. I use KDE with focus follows mouse and if I open a search window within LyX the windows gets placed in the middle of the screen and is focused and stays that way as long as I don't move the cursor out of the window.
Would be nice if you could try to verify this bug with your WM and LyX 1.4.(3|4) and report your results.
