nbd-client's init.d script only starts (and optionally mounts) devices that are configured in /etc/nbd-client. When called with the 'stop' argument, it stops all nbd devices it can find, regardless of how they were started in the first place. I think the init.d script should only deal with devices it knows about; if the admin or some other scripts start devices outside of the scope of /etc/nbd-client, they should not be touched by /etc/init.d/nbd-client. My usecase is having the rootfs on nbd, although there might be other cases as well. If you are willing to accept a patch implementing the change, I would be happy to provide you one.
