Indeed this looks like a meta city bug. I went back (thanks to
snapshot.debian.net) to metacity 1:2.20.0-1 and the focus issue disappeared
immediately after I killed-all metacity.

Now I upgraded again to 1:2.20.1-1 and the bug is back.

For now I'll go back to the old metacity.
