There is at least http://bugzilla.lyx.org/show_bug.cgi?id=3833 reported upstream. IIRC there were a few reports about such issue on the mailinglist aswell. Currently the only workaround for you would be to upgrade at least to Debian/testing to get a more recent LyX version where the problem seems to be fixed.
