I see that this is confusing (I was actually confused by it myself
when I tested it), but it is actually how it is written to work.  The
desktop file is only used, and thus only updated, when either /var/ or
/usr/ are on separate partitions.  I guess you have both on the / file
system, and thus only the boot file is used.

Not sure what to do to reduce the confusion, but I am closing this as
solved as it isn't a bug.
