I don't see anything in nut scripts that would impact /var, apart from
removing the /var/www/nut content when uninstalling nut-cgi!

Can you still reproduce this when uninstalling the latest nut-cgi (2.2.1-1)?
Can you reproduce this with another package that holds data in /var/www?
Do you have any other message that might help us to understand what's going on?
