You are right that I have spamassassin set up as a transport filter, so mail goes to postfix -> spamassassin -> postfix. The logs on the e-mails that don't get scanned show this. The problem is that when the e-mail gets send to spamd it doesn't get scanned for spam and the spam-headers (X-Spam-Status, for example) aren't added to the e-mail. I think this is reflected in the logs by the lack of spamd reporting "processing message ... result" instead, on the e-mails that don't get scanned, all I see in the spamd logs is "handled cleanup of child pid 15952 due to SIGCHLD" and similiar messages.

What I'm seeing if that ~50% of e-mails I receive don't get any spam headers added to them and appears not to be scanned by spamassassin. You are correct that for every message that spamassassin sees, postfix will see 2 (one before scan, one after), however, this is not what I'm seeing. I hope this is clear.
