I had the same problem, and could find an explanation, that may be the
generic explanation:

* gpg-agent is running on my machine
* seahorse sets the GPG_AGENT_INFO environment variable
* seahorse configuration says "don't remember passphrases"
* enigmail configuration says "don't use gpg-agent", but gpg-agent is
used anyway[1][2]
* enigmail configuration says "remember the passphrase for 5 minutes"
but this setting is not used, the pg-agent setting is used, and this
setting comes from seahorse

- -> the passphrase is not remembered

To me it looks like an enigmail bug, even if the enigmail developers
don't agree.
