After thunar removal you're saying that there is still a .desktop file with a MimeType=x-directory/gnome-default-handler in /usr/share/applications? Could you grep for that? Make sure you dont have anything left from thunar. If you don't, I guess it's a problem in update-desktop-database but I would find that quite weird.
