Here whether I press ctrl-d or run exit, the same thing happens I get another shell prompt. Could you check if there's anything specific to that user or environment that could cause this? I have the exact same versions of the dependencies you have (libatk1.0-0, libc6, libcairo2, libgcc1, libglib2.0-0 libgtk2.0-0, libpango1.0-0, libstdc++6, libvte9) so I would aim for a user specific/shell-specific setting or something like that.
