I got the following issue on a computer:

ffmpeg2theora has been installed with "aptitude". I got the same issue
with the Linux binary from ffmpeg2theora
website.

Tried with many .avi files, that are readable and don't make this bug
happen on other computers. The bug is specific
to ffmpeg2theora on this machine, not to the file I try to convert.
