With the latest version of apt-proxy (1.9.36.3+nmu1), it seems the bug is no more present. When reading this bug history, it seems this bug is no more present since the 1.9.x branch of apt-proxy. If you're still using apt-proxy, can you please confirm you do not have this bug anymore? Without answer in a week, I'll close this bug.
