Can you confirm you use prelinking?

If so, try prelink -a and reconfigure rkhunter.

As you are not the first one to get this issue, I guess I should prevent
the file properties database update if prelinking is used. I am not sure
how to do this and what would be the best solution, but will think of
it.

Cheers,
Julien
