The transmission-daemon program will overwrite the settings.json file if "--auth" is used when started. This is the default in Debian, as configured in /etc/default/transmission-daemon: http://trac.transmissionbt.com/ticket/1759 A comment somewhere explaining this (perhaps in /etc/default/transmission-daemon) would be nice, to avoid the hair-pulling I just did.
