The nsd3 init script assumes /var/lib/nsd3/nsd.db is the location of the nsd database and if is not present, will call nsdc rebuild. This is quite possibly not the case on a system where the admin has decided to run nsd3 in a chroot. It seems to me that it should be the responsiblity of the user to build the db.
