First: This issue does not justify a grave severity (misdetecting a MIME-type is not a grave bug). A question: Do you have shared-mime-info installed? It should be there. Then install gvfs-info and run gvfs-info $some_pdf_file$ and check, what standard::content-type and standard::fast-content-type say.
