Fiddling with AWT_TOOLKIT does not help, as jabref won't start with MToolkit at all, and XToolkit gives the original behaviour. What helps, though, is to run 'wmname compiz' and then start jabref from the command line. Don't know much about java and had hard time following the bugreport you referenced, but this certainly seems very similar, and one of the workarounds does even work!
