I think this should be the default behaviour, so that the unpacked-and-patched source state is the same as post debian/rules clean state. I see that the attached patch implements this as the default.
Yes, I wrote the suggestion to do it this way just before I wrote (i.e. adapt it from quilt) the actual patch.
