The behaviour is reproducible. Running checkarray --all always hangs the box after some time with the symptoms described. That's true even in single user mode with no other accesses.
I will now check if checking (no pun intended) the arrays serially works. As this looks more like a kernel bug in md and/or libata I probably shouldn't have reported it against mdadm in the first place. Sorry, it was late ...
