What you describe sounds like extreme cluelessness coming from xscreensaver. 1) The /etc/X11/Xsession.d/80xscreensaver_start file is duplicating the work of /etc/xdg/autostart/xscreensaver-daemon.desktop. It should be entirely removed. Or, at the very least, it should ignore all XDG-aware environments. 2) The autostart file should feature a NotShowIn=GNOME line, so that it doesn’t interfere with what GNOME does, unless the user wants to override it.
