I've no problems here on a Debian-Box with Intel-HDA, but I remember that I had a similar problem on a windows-box at work, where the recording stopped after a few minutes. There the workaround was to change the sample-bitrate from 24 to 32-bit-float. Have you tried to change the record-sample-bitrate and/or -frequency in Preferences/Quality/Record-Import-Parameters?
