Bug can be closed. It was my fault...RTFM!
I misinterpreted resolvconf. I added additional nameserver 
to /etc/resolvconf/resolv.conf.d/base rather than /etc/network/interfaces 
with dns-nameservers. The dnsmasq update script didnt found the nameservers 
so I thought the directory should be /etc/resolvconf/resolv.conf.d instead of 
/etc/resolvconf/run/interface.
