I applied the change mentioned on http://awesome.naquadah.org/wiki/Urxvt_Hints to the rxvt-unicode 9.06-3 package and tested it with multiple rxvt-unicode-ml windows inside awesome 3.4.2 (current Debian/testing). Without the patch I can confirm the problem. With the patch applied the problem is fixed.
