I do not think that this is a bug in privoxy. privoxy does not change its configuration itself. If you changed the configuration and upgrade to a newer version, dpkg asks you whether you want to stay with the old configuration (default) or whether you want to install the new version (which would not contain your socks setting). But you have to manually request to use the new configuration to get into this situation! If torbutton still tells you that you are using tor, this may be a bug in torbutton.
