I certainly can't reproduce it here, after putting the 4 lines below in my org-mode-hook (you're doing that too, as opposed to running it at the toplevel of your .emacs, right ?): everything went fine with perl-mode. My own experiment, the documentation in org-crypt.el, and the fact that your thread on the mailing list didn't get any further replies, would seem to indicate the problem is on your side. If you want to include your .emacs to this bugreport, I'll double-check with your configuration, instead of closing this right away as invalid.
