I don't think the problem comes from the makefile. Around a week ago I was running sarge and I build this kernel including the kernel-doc package without any problem. Do see which change between sarge and testing can be responsible for that. BTW I do not know how I can compile only the documentation without make-kpkg, moreover, does building the kernel-doc package work for you?
