That file is not intended for arguments though; it looks like a regular "properties" file (as in java.util.Properties-properties) - have a look at /usr/lib/eclipse/configuration/config.ini, which is written by the same part of eclipse. I think you may be able to specify properties in it though (as you can do via -vmargs -D<prop>=3D<value>), if that is what you need. If you writ= e -vmargs in it, it probably thinks you define the property "-vmargs" to the empty value or null.
