This is very possible with using the mask. It can be better to include some background.

Could you email me this pair of images and masks? I am very interested to think about any way to improve upon this.

Thanks Brian and Gang for the hint regarding the mask. Indeed the major
offset was gone after rerunning without a mask. However, alignment was
still poor and processing time increased to an hour :-(. We ran at with
a dilated mask afterwards (gaussian kernel 8mm FWHM) that seems to yield
optimal results -- nicely aligned.

It might be worth adding this advice to the documentation.
