I think it's because I've been doing this sort of thing for a long time, but to me an "operating system" is only a tiny, tiny fraction of the software that we distribute in Debian. Things like bioperl or atlas or openoffice.org or iceweasel are, to me, obviously not part of an "operating system." They're applications or tools, which sit on top of the foundation that's created by the operating system. To me, "operating system" is roughly what's Priority: required; all the other stuff is something else.
