I'm not even sure how this could happen. The history went as follows: - No TEXMFSYSVAR, /usr/share/texmf/web2c is a symlink to /var/lib/texmf/web2c (so there were no real files in $TEXMFMAIN/web2c) - We introduced TEXMSYSVAR (VARTEXMF at the time) and provided a proper symlink-to-dir transition for $TEXMFMAIN/web2c, and we had code in the postinst that forced the introduction of VARTEXMF/TEXMFSYSVAR in texmf.cnf.
