I get problems when I use mysqld_safe instead of mysqld with mysqld_multi. mysqld_safe uses mysqladmin to start/stop the mysqld daemons and this only works for the first instance. What happens is that mysqld_safe fails to talk to the daemons and therefore shutdown fails.
