I guess you recently installed bzip2 on your system, right? (or, alternatively, your mirror recently got bz2 compressed indexes) Its documented in the apt.conf manpage that bz2 will be preferred if available (and usable), but yes, using gzipIndexes should alter the order to prefer gz by default and i think i saw that already in a branch from Martin Pitt (he developed the gzipindexes feature) so this will be fixed in a future version.
