It happens also on Arch Linux, so I guess it's Mousepad's problem. I've just
found it was reported here too:

This is what you do, open Mousepad while having clipman loaded (default
settings will do the trick), then type in Mousepad:

a
a

Press Ctrl+H, replace a for b, this is the result:

b
ab
ab
ab
ab
ab

I think it doesn't behave this way every time. I've tested it on different
configs, but it doesn't work as it should anyway, you always get some
replacement that's not correct.
