If the window won't close politely, then it should close forcibly; bringing up some variant of the "not responding" dialog (without the "wait" button) might make sense, as would just directly forcing a quit.
I encountered this with Chromium, which when first run brings up a dialog to choose a search engine, and that dialog has no close button.
