As the subject says, gnome-terminal windows that are (semi-)transparent in metacity, have a pure-black background in mutter. A google turns up this patch against mutter 2.91.92: http://mail.gnome.org/archives/release-team/2011-March/msg00180.html I don't know whether that patch is supposed to have already been incorporated into the current version of mutter or not... the message suggests they were targetting 3.0 though.
