I just investigate on the situation, and i don't find the problem you
describe: 
[EMAIL PROTECTED]:~/deb/svn-package/upstream$ sudo update-alternatives 
--display unison
unison - status is manual.
link currently points to /usr/bin/unison-2.9.1
usr/bin/unison-2.9.1 - priority 10
slave unison.1.gz: /usr/share/man/man1/unison-2.9.1.1.gz
/usr/bin/unison-latest-stable - priority 20
slave unison.1.gz: /usr/share/man/man1/unison-latest-stable.1.gz
Current `best' version is /usr/bin/unison-latest-stable.

Same for unison-gtk....

Could you see if you can reproduce the bug... (maybe a
update-alternatives --auto unison could do the trick, i know i have
poblem with this).
