The Contents-* files are created in the "basedir/dists/suite/" path, in my
case in the "/usr/src/mojrepo/dists/testing/Contents-amd64.gz" path.

But apt-file search it in "basedir/dist/suite/component/" path, in my case
in the "//usr/src/mojrepo/dists/testing/main/Contents-amd64.gz" path.

I am not sure, if it is the reprepro aor apt-file bug, but official repos
are Contents file in place, where apt-file can find it...
