I'm afraid I might not understand you correctly but I can't
reproduce your problem.

If I created filename.dat and opend it with TeXworks, it opened
filename.pdf and re-typesetting caused an error as you explained.

But if I opend filename.tex at first, everything went fine as far
as I tested.

Further, If i created filename.abc (or, I guess, any file 
filename.xxx), I see the same problem as filename.dat.

So I'm not sure if the problem is a real bug as you explained.
Please enlighten me.
