I'm downgrading the bug a bit as it was not reported by anybody else
and thus is probably a problem specific to your site.
Please upgrade to the latest version 4.0.24-5 before trying anything else.

Hm. Please make sure that mysql is really stopping by looking at
ps fax | grep mysqld
and then run
/usr/sbin/mysqld
directly to see what it outputs.
