With my tests at least, configure is patched before configure.in,
since it's first in the .diff.gz. You could try putting a 'touch
configure' in the debian/rules clean rule. I'm testing that now.
Also, I had to run aclocal-1.9 and autoconf2.50 in order to get a
working configure. Your source would not build without it.
