I generally use ucf/ucfr to manage generated config files [1]. Would probably be a good idea for uswsusp, too, as ucf can notice local modifications. Alternatively, /etc/uswsusp.conf should have a bit, fat warning, that this file is autogenerated and local changes are not preserved.
