Hi,
the ugene source code contains two non-free plugins namely phylip
(packaged in non-free) and psipred (prepared by Debian Med team in
SVN[1]). The issue was reported upstream and is tracked there at
https://ugene.unipro.ru/tracker/browse/UGENE-1310
The discussion about a solution is done in bug #693655 starting
here[2].
